should I be able to connect to a mysql 4.0 box from a mysql 5 box via a webapp? I am using cacti and would like to house the data on our dedicated mysql box but run the app from our internal web server.

Have you tried connecting from the webserver with a command line mysql client?

mysql -u <youruser> -h <yourmysqlserver> -p
