Auch, wenn das für dieses Fehlerbild eigentlich eher untypisch ist: Hast Du mal memtest und cpuburn (und evtl. smartmontools) genutzt, um die Hardware zu überprüfen? Gerade bei den aktuellen Temperaturen in Deutschland ist ein Wärmeproblem ja nicht ganz unwahrscheinlich. 
Ansonsten fällt mir auf Anhieb nur die Holzhammermethode ein: emerge -e world (denn alle scheinbar direkt betroffenen Pakete hast Du ja schon neu gebaut). Vielleicht ist es auch irgendeine Konfigurationsdatei, in der Unsinn steht.

Hallo,
eventuell wäre es noch überlegenswert:
a) das Dateisytem zu überprüfen
b) revdep-rebuild (ist im gentoolkit) auszuführen

Das hört sich an, als ob die Fontdatei irgendwie kaputt ist. Mit einem gültigen Font dürfte sowas nicht passieren...
