Prob a stupid question but will ask it anyway just to be sure, when using smartmontools i'm guessing i should use /dev/sda and not /dev/mapper/home and i want to check the actual hardware and not the virtual one, or would it not matter?

just try it (if you only use -a it will not harm your device).
And yes, you need to use the actual disk device, and not md or mapped device.
