I'm having a problem with very slow USB 3.0 ports. It's taking about half an hour to transfer only 200MB or so.

You may share your kernel.config and version via pastebin url here.
you may check those usb options in your kernel. I think xhci or what it iscalled is needed and some others
you may provide lspci --kk; lsusb
You may check with a livecd, like sysrescue-cd if that issue happens too
you may check if the hardware is fine, => test it with sysrescue-cd, and visual inspectino of ports and cables / connections => usb cables lack on quality these days, |
