For the purpose of testing different builds of Gentoo, it would be conveneint for me to make all the root directories symbolic links to the real directories. The real directories are in the same partition/filesystem as the links would be.
So, for example /bin would be a link to /build1dir/bin
/boot would be a link to /build1dir/boot
where /build1dir is in the same filesystem as /boot and /bin
Will this work? |

You CAN use symlinks. In fact, it's what most of LiveCDs I have seen do. Whether it is a good idea or not is another question and deppends on use case.
Other options you might want to have a look at are:
mount --bind
git (version control for /etc - I can't really imagine other reasons to make it a symlink than using several versions) |
