Che versione hai del portage?
Probabilmente potresti provare a fare un sync e riemergere il portage.

è normale che mi dica che c'e ancora disponibile un aggiornamento?

Bhe, ma non è abbastanza autoesplictaivo come avvertimento? 
Da semplicemente "emerge portage" prima di fare "emerge -Uu world" e dicci se si sistema il problema o meno.
In pratica ti dice che c'è un aggiornamento del portage disponibile e che è caldamente raccomandato l'aggiornamento del portage prima degli altri pacchetti.

Non so come si chiama esatrtamente non ho la mia gentoo box sotto mano comunque il path
/usr/portage/profile/ dovrebbe essere giusto

Usare i pacchetti stabili? Quindi non usare in modo fisso l'ACCEPT_KEYWORDS="~x86"? Se certi pacchetti sono masked o in fase di test un motivo ci sarà... prova a commentare la riga qui sopra nel tuo make.conf e riprovare.

provo a dirtene una io:
se usi reiserfs come filesistem avvia il live-cd
e fai un bel controllo accurato con reiserfsck (usa --fix-fixable o --rebuild-tree)
io fra sabato e domenica ho inseguito errori su errori
dati sia da versioni instabili ma anche dal mio bel reiserfs un pochino azzoppato
poi dai emerge rsync |
