I would like to change the output I get from uname uname -s, -o and -r

And would like it to not say more about the system to netcraft.com, or say that it is a Unix not Linux.

Look in the kernel documentation for where these values are set during kernel building.
At least one is dependent on the system you build it on.

What does that have to do with the kernel ?
You can decide for yourself what apache reports to web clients, man httpd.conf et al.
