I've been installing vpopmail, as per the instructions in these instructions.(I'm not using Gentoo, so the Howto wouldn't do much good)

When I try to run vadddomain, I get "domain already exists", but when I try to delete it, I get "domain does not exist"
I was advised to look in log files for mention that it was talking to the MySQL database, and it appears it's not.

Just cd /var/vpopmail/domains/ mkdir your.domain that it says already exists.. then vdeldomain your.domain.. and try whit vadddomain again.. hope that solves your problem
