Hi,
I have the latest ebuild of cisco-vpnclient-3des (4.0.3b-r4) and kernel 2.6.5-r1. The code for the ebuild I have is Sun's (vpnclient-linux-4.0.3.B-k9.tar.gz) which is a vanilla install with some config files added in for the various concentrators.
I have to rebuild the digest for the ebuild, but this done, the package emerges flawlessly, applying the patches before compiling.
The driver runs happily and you can connect to your favourite concentrator. The problem is with DNS. This has been touched on on the following forum:

The connection is fine, it's just DNS is broken, the /etc/resolv.conf is being set correctly but (as touched on in the forum above) DNS packets don't seem to be getting through.
I have an older Debian dist on the same machine, with the 2.4 kernel and everything works fine.
I tried the workaround suggested (iptables + ANY->ANY outbound rule), but this broke the module and it wouldn't connect when run.
Has *anyone* made any progress with this, or should I raise a bug with the ebuild against the 2.6.5 kernel?
