I get the subject line message (can't locate module...) twice during bootup and once during shutdown. I know that it seems to be a problem with the kernel finding the real-time-clock, but how do I cure it?

Have you tried compiling support for the realtime clock into your kernel?
Do this monolithically (not a module), it should fix it. (It is under Character Devices).
