How important are use variables?

If I am doing a stage3 install are the use flags in make.conf even used?

I think not, since USE flags are used at compile time to include/exclude some optional components of a package. Am I right? I'm not completely sure. Anyway, you better set them up following your preferences, at least after installation, since you'll almost surely compile some packages.

Not for the binaries in the stage tarball. But for every program that you emrge afterwards. E.g. KDE or Gnome.
