Does anyone knows howto generate backups from entire system
in the stage's format, including hidden files, permissions etc ?

Hi Sanne!
Use tar for backups. It backs up everything (ie. permissions, etc.) and is filesystem independent.
A "man tar" should help you a lot - but its not too hard to figure out the right switches for tar. You could use
tar -cvpf My-Backup.tar .
This would backup your whole system including all mounted devices at that moment when issued in the root directory.
