Hi, I started the install from a stage3 tarball after emerging kernel sources:

emerge sys-kernel/vanilla-sources

I get the message

*GNU info Directory index is up-to-date
*IMPORTANT: 3config files in /etc need updating.
*Type emerge --help config to learn how to update config files.

# find /etc -iname '._cfg????_*'

displays these files

/etc/._cfg0000_make.globals
/etc/._cfg0000_make.conf
/etc/._cfg0000_etc-update.conf

Why do these files need updating what should I add/change before i continue?

I think that you may have needed to use export CONFIG_PROTECT=""
to eliminate this before you merged your system.. the --help config command will give you pretty good instructions on how to make the necessary modifications... alot of the time its just a change in a comment or something small that was updated.

Look into the etc-update command. Setting CONFIG_PROTECT="" when emerging portage (which is what probably created these) is generally a bad idea, IMHO. See the story of castle /etc for background.

Those files should never be updated by portage so you can delete those (I always do).

I disagree. make.globals should always be allowed to be updated: you should never edit it yourself. make.conf should usually not be allowed to be updated, but there are often new features, samples and comments. Merging these can often be a good idea. etc-update.conf falls somewhere in the middle; I wouldn't have learned of the new dialog front-end if it weren't for a recent update of this file.

I usually do it by hand in xemacs, with a subwindow for each file, but there is an option in etc-update that presents you with an interactive diff of the old and new files. You choose a part from the left or the right and build a merged file. I believe it is option 3.
