What sort of transfer speeds can I expect from Samba? I have two machines on gigabit and I only get about 5500 kilobytes/s, which is only about 45 megabits. The machines are both connected at gigabit.

That is about the same I get with 100 MBit/s and Samba here (with native windows too). Samba doesn't even max out Fast Ethernet (100 Mbit/s) so Gigabit does not help there I guess.
I get very good transfer rates with scp however |

It has a lot to do with your hardware spec. I get up to 9MB/s on 100Mb networks with decent spec servers. I reckon I could hit 20 or 30 on a gigabit network, with proper 64bit PCI buses.
In contrast, I can't get above around 5MB/s from an old pentium2 using ftp or anything. |

Well, "gigabit" is a bit of a lie on most systems. The PCI bus is the bottleneck, since it is too slow to get the high throughputs from gigabit ethernet.
