I'm using fetchmail to download POP3, every thing seems to be ok despite the fact that the messages don't appear in /var/mail or /var/spool/mail/... and I lost the messages at the server  . My .fetchmairc is like that:

set logfile "/var/log/fetchmaillog"
poll pop.nos.com.br protocol pop3
user webmaster@nos.com.br password xxxxx is jorge here

| More to the point what is your MTA? Have you checked what it does for an LDA? Gentoo-style is deliver to maildir in $HOME called .maildir |
