Both my desktop and laptop do not have floppy drives and both have new bios versions out for them. They both have apps to flash the BIOS in windows but I do not run windows at all. How can I do the same thing on both my desktop with an ASUS A8V mobo and laptop(IBM Thinkpad T40) in Linux?

It's not possible under Linux. Unless you can somehow get the motherboard manufacturer to release a Linux flashing tool. But don't expect that to happen too soon.

What you *can* do, though, is create a bootable CD with FreeDOS and run the flash from it.

BootDisk.com offers some help on flashing BIOS with no floppy drive available. While they still recommend you find a floppy drive from another PC, they do offer a pre-built ISO containing Dr. DOS 7.

Please note that the legal status of those CDs is very, very shady. I would avoid them if I had the choice. FreeDOS works just fine for that purpose and you don't have to potentially break the law to flash your BIOS.

Yes FreeDOS works just fine. I used it many times to flash bios. You don't need floppy drives with it. Just download FreeDOS cd version:
http://www.ibiblio.org/pub/micro/pc-stuff/freedos/files/distributions/beta9sr1/fdbootcd.zip
in the zip file there is an iso file which you must burn onto a cd. Then you boot with this cd. While booting select safe mod.
If you have a fat partition, you can put the bios file and flash tool there, and run it from hard disk. Flashing will be faster from hard drive. This worked for my asus k8vsedx and gigabyte ga6bxc motherboards many times.
