I just upgraded my system from 2004.3 to 2005.0 and switched profiles to the 2005.0 one. I noticed it doesn't have a make.defaults in it and nowhere else in the directory is any reference to USE flags, so I put my 2004.3 make.defaults in the 2005.0 profile directory. Whenever I run emerge --sync, it deletes the make.defaults file from the profile and moves on. Uhh... what?

Where do the USE flags go in 2005.0? Something has changed drastically and I can't find any reference to it on the gentoo site or forums. Maybe my search-fu just sucks.

Oh, running a 2.6 kernel if that makes any difference.

As far as I know, USE flags still go in /etc/make.conf.

Hmm, I've always had them in make.defaults as stated in the handbook here: http://www.gentoo.org/doc/en/handbook/handbook-x86.xml?part=2&chap=2#doc_chap2

It clearly doesn't like make.defaults even being there anymore, so I've moved everything I had in make.defaults to /etc/make.conf. Thanks. :)

The handbook link you gave wrote:

In general, never do anything within /usr/portage. There is generally an alternative to anything in there, because everything will be overwritten.
