When I boot my server it takes very long doing this:

Why does it do so? I only have one disk in my server.

I realized that hdd must have been my cd-rom that I used when I installed gentoo. It is removed now. How do I stop gentoo from trying to find the cd that is not there?

I'd need more information about what you've done and what your system is like...

Consider disabling the cdrom station in the bios, removing it from /etc/fstab...
