Hello,
I've just installed a mail service (qmail, vpopmail). Everything is working except I receive my mails in /var/vpopmail/domains/my.domain/user/.maildir/new instead of /home/user/.maildir/new
do you know a way to fix this?

I seem to remember that's the way you should have it. You might be able to change it in MySQL but I can't see why you'd want to do that. It's meant to host virtual domains/users so they should not have to have a shell.
Hope what I said makes sense.
Correct me if I'm wrong.

Sorry for slow reply.
I'd just use the mail client mutt with an smtp serrver. Mutt is fab once you get the hang of it... if one ever does... and smtp would allow you to read your mail from anywhere and always have them in one place.
I moved to postfix so I can't help you much but I'm there if you think I can. I'm no guru though... keep that in mind
