I am able to mount my ipod shuffle as root like so:
mount -o umask=000 /dev/sda1 /mnt/ipod/
But when I run gtkpod and click on file-->Create Ipod's Directories
the followign is outputed to the terminal.

When I click on "Reload" I recieve the following warning:

I do not have a windows box at home. I have been to the wiki and followed the howto for the ipod shuffle.

Solved this problem.
First I clicked file-->Check Ipod's Files
Then I clicked file-->Create Ipod's Directories
Then I selected my mp3's, created a playlist and finally I synced with the ipod shuffle. No problems.
