I guess you mean for a Mail server which will have windows clients right? or somethign that has to do with windows cause there are not that many viruses out there for linux. I personly use f-prot for my mail server. Ive read some reviews that its one of the best out there (this was some time ago) It also has a nice update script you can run from cron to update your defenitions.
If its regarding a mail server do check amavis(-new) those are some very nice virus scripts.
Both f-prot and amavis are in portage. Amavis-new you wil have to install yourselve.
