Is there a way to configure firefox to use e17s file manager when opening files in the download manager? I have searched around firefox and didn't see anything, but i may have just missed it.

Check in the about:config tool. I don't have time to search through it myself, but I have fixed all my firefox issues with that hack; including one similar to your problem.
