Noob here trying to emerge FlowScan and I am getting masked dependencies. To unmask these do I find the packages.masked file and add/remote the =<> from the line specifying these are masked? Because I cannot find it.
Any help would be appreciated.

These packages are not "hard masked" as in "known to be broken or at least causing problems". They are just marked as "~x86", meaning "belonging to the testing branch".
If you want to emerge these packages, you have to add them to /etc/portage/package.keywords
In this case you have to add three lines to /etc/portage/package.keywords:
~net-analyzer/FlowScan-1.006 ~x86
~dev-perl/Cflow-1.051 ~x86 # required by FlowScan-1.006
~net-analyzer/flow-tools-0.68 ~x86 # required by FlowScan-1.006
