When I run modules-update or on a system restart I'm getting this:

gentoo ~ # modules-update
* Warning: could not generate /etc/modprobe.conf!

What seems to be causing this?

file permissions?

# ls -l /etc/modprobe.conf


[EDIT]nope, I have the problem myself
file permissions seem OK

-rw-r--r--  1 root root 5902 Feb 13 16:41 /etc/modprobe.conf


[EDIT2]and found the solution here: http://gentoo-wiki.com/Talk:HOWTO_build_a_LiveCD_from_scratch#Problem_with_modules-update
in my case there is indeed a kernel mismatch: Gentoo 2.6.14 chrooted in a Debian 2.6.7
