emerge --clean world --> problem

Hi,

The command "emerge --clean world" is said in "emerge --help" a safe way to clean old packages, but it does causes problem to running application. I have used the command twice. First time KDE, Mozilla and few other applications stop running but I did not mind because I could re-install them. This time Evolution stopped and cannot be recovered. Cups (printing) also stopped.

clean (-c short option)
Cleans the system by removing outdated packages which will not
remove functionalities or prevent your system from working.
The argument can be in several different formats:
* world
* system
