Hello,
I would like to merge two xfs-filesystems into one. As far as I can see, unionFS is not supported by the kernel directly, and sys-fs/unionfs is marked unstable. Now I'm a bit worried about crashing my filesystems. Have there been any severe problems?

Not here, no.
'Unstable' in the context of gentoo portage does not mean (necessarily) that the program will behave badly. Instead it means, that its interface, API or portage integration/dependencies are expected to change.

I've experimented with unionfs, and haven't had any problems kernel-wise. I used it to mount compressed filesystems as read-only "underlays" for the purpose of conserving disk space. The output of df can get quite confusing when you have too many things mounted on top of each other :D
