While installing xorg-x11 I used the VIDEO_CARDS="fglrx" believing that was the non-proprietary ATI Radeon driver that I want to use. And now I'm wondering how to re-install xorg-x11 with the VIDEO_CARDS="radeon" flag instead. I tried changing the variable and issuing 'emerge xorg-x11' but it seems that doesn't do anything but reinstall just that package.

It depends what card do you have. If you have a newer card I would suggest ati-drivers, where you need fglrx.
I never get the opensource drivers running, especially the DRI part.
For your question: emerge -e system should solve your problem. Before you should have the right use flags enabled. Use ufed.
