Does anyone know how to do this? I heard that you can fix the problem by using either 'diff' or 'etc-update' using the later however, simply tells me that it's checking dep and that everything is okay. Do I have to do somethign special?

I read that and now have 'shut off' the file protection but I was wondering if there is a manual way of replacing the files or updating the files that are being written ad cfg????

...what? post the output of the end of the emerge and the output of your etc-update command.

Try running (as root):
find / -name "._*"

That should return a list of all the files on the system that need updating. Early on I had a problem where etc-update wasn't always catching the files needing updating.
