This has mostly to do with LILO, but I tried grub too with the same results. I recently installed windows server 2003 over winxp, and then had to use a boot disk to get into gentoo so i could re-install lilo. I used the same lilo conf for the windows section, cuz that should work. but instead of booting, it spews out a line that has a type of bracket at both ends and text that resembles the word "Beos" (the e has an accent and the o is a solid square). And no, i havent had Beos installed in several months (only cuz it doesnt support some of my hw). The one time (after fidling w/ my conf files) one of the bootloaders said something about a unrecognized format. This led me to wonder if win2k3 uses a different version of ntfs... heres the relevant part of my lilo.conf:
