Use Variable

Ok, I'm sorta new to gentoo. Getting it working on my Sony Vaio PCG-GRZ610. I just set the complie from stage 1 and noticed I didn't set any Use Variables, other than if they had any default in make.conf. Am I going to have problems with this, can I just recompile again later after I have everything up and running? Is there a real need to do this, you get the general idea.
