I am wondering if there is a fluxbox overlay that I can use with layman instead of compiling it myself. There is a bug with fluxbox and wine that shows the taskbar over some fullscreen apps that is fixed but portage is not updated yet.

I'm not a fluxbox user, so I'm not sure which version fixes your problem, but you could check bugzilla for an updated ebuild (or modify one for the new version):

It's fixed in 1.0.0 but portage is still on the release candidate builds.
I should probably just wait a bit I'm sure they will update it soon.
Untill then I will just compile it myself because I have not yet taken the time to learn to create ebuilds.

Maybe you need to do an emerge --sync. The latest stable release looks to be 1.0.0, and portage also has revision 1 and 2 ebuilds marked unstable.
