We are running gentoo hardened on a SuperMicro X7DVL-E motherboard (quad core Xeon).
This is the MB: http://www.supermicro.com/products/motherboard/Xeon1333/5000V/X7DVL-E.cfm
The box contains 6 drives bays, which are currently filled with SATA drives. We would like to install a hardware-based RAID card which works well with gentoo.
What are the recommended cards/chipsets, which play nicely with gentoo, and will result in the fewest possible headaches?

That really depends on how much you want to spend. I have an Areca ARC-1220 in my 2 x Quad Xeon Server, which is somewhere in the medium price range and has excellent support for Linux and BSD Systems. |

Seconded. That card supports up to 8 SATA devices and does raid0/1/10/5/6/jbod. One thing to note though is that it caps out at around 400MB/s throughput due to it's onchip processor. If you want more than that, you'll need one of the higher end Areca cards. There's also a PCI-X version, ARC-1120. |

Thanks very much for your input, the Areca card looks nice, though I've received quite a bit of private feedback, rating the 3ware 9650SE-8LPML PCI Express SATA II Controller, higher.
Price difference between the two is negligible ($100 USD, give or take). Is there any reason to go with the Areca instead of picking up the 3ware card? (Other than cost).

I was just speaking from experience with the Areca. It does look like the 3ware card is superior both in performance and interface. |
