This is more of a high overview question:
Is it better to keep each users maildir in their home directory then give the backup user account enough permissions to access each users home folder?
-or-
Is it better to have one /Mail folder which houses everyones maildir and just maintain user ownership and read permissions accordingly so the backup user can access this folder?
I hope my questions made sense, I'm still trying to get a handle on the best way to work a mail server.

Both work... and it really depends how your partitions and quotas are set up.
It may make sense to house email by itself on a partition (using reiserfs, for speed with the small files) - or at least, that's what I would do.
