I'm trying to get a grip on the USE flags and profiles. I can't see how the "linux-default" profile ever ties in with my "default/linux/x86/2008.0/desktop" profile.

I'm not sure, but somewhere along the way I think linux-default/ became /linux/default, or the other way around. So basically they are "the same", but one is never than the other.
I'm sure someone else can elaborate on the subject though. |

As far as I can tell, default/linux/x86/2008.0/desktop isn't tied to default-linux. The tree of the profile (the profile inherits settings from the profiles targeted by the "parent" file) looks like this:
