The problem is...what software?
A lot of software has hardcoded paths to get auxiliary files, and portage keeps track of them, as well as Gentoo devs changing some of them where they fit better...
However, Most GNU software you can './configure; make; make install' to build and install them.
Need a lot more clarification and specificity here...

throw it in /usr/local if you're building it, or /opt if it's binary.
also, just write an ebuild - cleaner than manually doing it.

Which makes this not a Portage support question, so...
Moved from Portage & Programming to Other Things Gentoo.
