The problem is...what software?
A lot of software has hardcoded paths to get auxiliary files, and portage keeps track of them, as well as Gentoo devs changing some of them where they fit better...
However, Most GNU software you can './configure; make; make install' to build and install them.

throw it in /usr/local if you're building it, or /opt if it's binary.
