I want to do a new install on a new hd, but if possible I'd like to continue working on the pc at the same time while the new install is compiling. So far I always installed on blank hd's from a cd.

Setup is like this:
- got a running Gentoo on /dev/sda
- put in a new /dev/sdb
- boot the current install and run in KDE
- in a terminal, do the install on /dev/sdb
- over a few evenings finish the new install and applications wanted
- swap disks and install grub on new disk

The part I'm not feeling sure about is running the install in a terminal inside the desktop, more specific the chroot part. Will this only affect the terminal it is running in or will the running kernel be affected?

the chroot will only affect the terminal your runing in.

That's how I usually do installs, apart from swapping the drives. There
won't be a problem. (And it's sometimes useful to be able to copy stuff
from the current system into the chrooted system.)

You can save time and bandwidth by making a copy of /usr/portage from your existing install to the chroot env as well
