Because that fancy new Matrix Trailer doesn't like being split across my monitors so much...can I convince it to just embed into the page like it would with a more standard (IE quicktime) player?

I'm not quite sure what you mean, but...
have you checked /etc/mplayer.conf yet?
there is some system wide settings there and there is also one for having mplayer start in window of full screen

Try that!
Also, pressing the letter f during playback is meant to switch window/fs.
